A robotics simulator that utilizes a constrained rigid-body (Newtonian) solver to simulate multiple mobile robots and manipulator systems, including sensors. Intended for robotics/AI researchers. Currently includes various sensor simulations and inverse kinematics solvers for redundant serial-chain manipulators.

JAligner – Java implementation of biological sequence alignment algorithms

JAligner is a Java implementation of biological sequence alignment algorithms. Presently, the package implements the pair wise alignment algorithm Smith-Waterman. The basic Dynamic Programming Smith-Waterman algorithm has been modified to support affine (open and extend) gap penalty. Also, Gotoh’s improvement has been added to the algorithm to maintain the quadratic time complexity.

Fityk is a program for nonlinear fitting of analytical functions (especially peak-shaped) to data (usually experimental data). The most concise description: peak fitting software. There are also people using it to remove the baseline from data, or to display data only.

JSci – A science API for Java

JSci is a set of open source Java packages. The aim is to encapsulate scientific methods/principles in the most natural way possible. The Chemistry Development Kit (CDK)

e CDK classes are Java utitility classes for ChemoInformatics and Computational chemistry, written in Java. They are developed constantly developed parallel to other projects that make use of them. They are a complete re-write of the CompChem classes that were the basis of JChemPaint, a Java Editor for 2D chemical structures, and of JMDraw, a Java package for the graphical layout of 2D chemical structures.
